MesoRD 1.0: Stochastic reaction-diffusion simulations in the microscopic limit

چکیده
SUMMARY MesoRD is a tool for simulating stochastic reaction-diffusion systems as modeled by the reaction diffusion master equation. The simulated systems are defined in the Systems Biology Markup Language with additions to define compartment geometries. MesoRD 1.0 supports scale-dependent reaction rate constants and reactions between reactants in neighbouring subvolumes. These new features make it possible to construct physically consistent models of diffusion-controlled reactions also at fine spatial discretization. AVAILABILITY MesoRD is written in C++ and licensed under the GNU general public license (GPL). MesoRD can be downloaded at http://mesord.sourceforge.net. The MesoRD homepage, http://mesord.sourceforge.net, contains detailed documentation and news about recently implemented features. CONTACT [email protected].

Stochastic reaction-diffusion simulation with MesoRD
UNLABELLED MesoRD is a tool for stochastic simulation of chemical reactions and diffusion. In particular, it is an implementation of the next subvolume method, which is an exact method to simulate the Markov process corresponding to the reaction-diffusion master equation. AVAILABILITY MesoRD is free software, written in C++ and licensed under the GNU general public license (GPL). MesoRD runs ...
متن کاملA comparison of stochastic and deterministic modelling using MesoRD on the Min-system in E. coli
Title (Swedish) Abstract A comparison of the mesoscopic and macroscopic reaction-diffusion modelling has been performed. The comparison has been done on a full 3D model using Monte Carlo simulation, solving the reaction-diffusion master equation, and deterministic simulation, solving partial differential equations. All simulations were done on the Min-system in E. coli. In many cases the stocha...
متن کاملThe Algorithms and Implementation of MesoRD
The next subvolume method, NSM, is a novel procedure for the simulation of the Markov process corresponding to the reaction–diffusion master equation. Unlike many other stochastic simulation algorithms, the NSM does not require spatial homogeneity, and is therefore applicable to a wider range of models. MesoRD, a portable, open source software implementing the NSM, attempts to make the method a...
متن کاملStochastic reaction-diffusion kinetics in the microscopic limit.
Quantitative analysis of biochemical networks often requires consideration of both spatial and stochastic aspects of chemical processes. Despite significant progress in the field, it is still computationally prohibitive to simulate systems involving many reactants or complex geometries using a microscopic framework that includes the finest length and time scales of diffusion-limited molecular i...
متن کاملAlmost sure exponential stability of stochastic reaction diffusion systems with Markovian jump
The stochastic reaction diffusion systems may suffer sudden shocks, in order to explain this phenomena, we use Markovian jumps to model stochastic reaction diffusion systems. In this paper, we are interested in almost sure exponential stability of stochastic reaction diffusion systems with Markovian jumps. Under some reasonable conditions, we show that the trivial solution of stocha...
